You're right on the separation of S. Links and the main story.
I do want to point out though that arena references Yosukes rank 10 s. Link, and Ultimax appears to make a reference to Rise's rank 10 lovers path.
Arena also has Naoto referring to Yu in a way that would be out of character if her S. L wasn't completed, and even moreseo if she was "friend zoned". So while there's definitely very few direct references to it, there's definitely tons of subtext go figure. L's are rank 10, and oddly enough.

During the story mode everything is set and locked I think the difficulty is easier than any of the modes in FDM but The thing about the dances is that it's all pretty much the same when it comes to the actual dancer it's only slightly changed up if you play with a partner with each partner having their own style or by yourself.
For example, in Naoto's "Signs of Love" song she can dance with Kanji and when he's on stage he's actually unable to look at Naoto just more "Oh look see? It's funny but Kanji is really awkward in the dance that I don't personally like it dance-wise. But if you have Yosuke as Naoto's partner, he actually takes the dancing pretty seriously and they dance really well together.
Another example is Chie, in I think it's her remixed Pursuing my true self, when she dances with Teddie she actually punts the poor guy off the stage, but she doesn't punt anyone else off so That's one of the main differences between her dances.
Also some dancers only show up once in a song like Yu during Naoto's Heaven song and some show up twice. The main dancer stay pretty much the same between dance partners with some differences from the main dancer.

All I can tell you is that nothing ship-wise is endgame, and everything else is just tease. To give the player substance if they want to think of those characters together that way, waaaaay after the game.
So if you wanna think Kanji got with Nozomi sometime down the road after this game. Although missing Scratch Rings will not count as a miss, hitting enough pink Fever Rings will allow players to enter Fever Mode during certain parts of each song, allowing them to earn more points. The player's success is represented by a Hype Gauge at the top of screen, with the song ending in failure if it drops too low, or is not at a high enough level by the end of the song.
If the player's Hype Gauge is high enough upon entering Fever Mode, Bond Fever will activate and a partner character may join the main character in their dance. Upon clearing a song, players receive in-game money which they can use to purchase new items, costumes, and accessories. Some items may only be unlocked after clearing certain requirements, such as clearing a certain number or songs or making a certain amount of purchases.
Costumes and accessories can be used to customise each character's appearance during their songs in Free Dance mode. Items, on the other hand, can be used to alter the gameplay to make it easier or more challenging, which in turn increases or decreases the score and money earned from each level.
